If you’ve upgraded to OS X El Capitan 10.11 and you’re a user of any Adobe CS6 applications (Adobe InDesign, Adobe Illustrator, etc), you’ll probably run into some issues. Most notably, users have reported problems with Adobe Illustrator not opening at all, and text from text boxes in Adobe InDesign disappearing. There have also been other reports of not being able to use the Undo feature more than 2-5 times.
Luckily for you, there’s a workaround that a few people have reported worked for them.
First of all, you’ll need to download and install Java for OS X 2015-001. Download that DMG file, open it, and follow the installation prompts.
Next, you’ll want to open your Finder App, then browse to the Applications. Find the Adobe application you want to open. While holding down the SHIFT+CTRL+OPT+CMD keys, double click on the application. NOTE: This will reset all of your preferences back to the defaults.
Other Options
Some more suggestions I’ve read include:
Disable Auto-Hide of the Menu Bar. Click Apple Icon > System Preferences > General > Automatically hide and show the menu bar “uncheck it”
Disable the Application Frame from the Window Menu and Disable Application Bar. Some people have had good luck by Enabling Application Frame. Try a combination of these settings.
Move the entire InDesign CS6 application folder from Mac HD > Applications folder to Username > Applications folder. When opening InDesign, if you’re prompted to update select yes.

I also had to install the “special” Java to be able to run Illustrator.
I installed Java 2015-001 but my C6 was still behaving weirdly under 10.11, but with your advice on reseting the preferences…well it’s way better ! I have 32GB of RAM, and was not able to open 400MB files… which I was with my old CS2 with 8 GB of RAM.. ; ) Thank you !
Wow! I’ve been searching for a fix and yours WORKED!!! (Holding down SHIFT+CTRL+OPT+CMD) Trying to hang onto my Adobe CS^ as long as possible – hate cloud subscriptions!

After two day of search,
Java 2015-001 install solution work fine for me,
to disable a fatal and esoteric message at launch:
“unable to set maximum number of files to be opened ”
I never imaginate java influence illustrator CS6 issue.
Illustrator become realy a gas plant, but i use it for a long time, and i can really do nice stuff with it.
Then i will have a look to your other post, for other magical solution :)
